The deal includes an additional $100,000 US in performance incentives.
Weeks, 26, was seeking $2.8 million US in salary arbitration; Milwaukee countered with an offer of $2 million US.
Weeks made $1,056,000 US last season, when he hit .234 with 14 home runs, 46 runs batted in, 89 runs scored and 19 stolen bases in 129 games for the Brewers.
He landed on the disabled list in June with a sprained left knee, and had season-ending surgery in September to repair torn cartilage in the same knee, which he hurt in Game 3 of the National League Division Series.
Milwaukee was swept in the seven-game series by the Phillies, who went on to win the World Series.
Weeks is a lifetime .245 hitter with 51 HRs, 158 RBIs, 306 runs and 78 steals in 445 games since he broke into the majors with the Brewers on Sept. 15, 2003.
