Manager Joe Girardi would not comment on the extent of the injury, which was examined by orthopedic surgeon Dr James Andrews in Birmingham, Ala., but later it was revealed he has right shoulder tendonitis.
Chamberlain, who was 4-3 with a 2.63 earned-run average in 32 games (12 starts), left his last start on Monday in Texas during the fifth inning, complaining of shoulder stiffness.
He's expected to sit down for a week before beginning a rehabilitation program.
New York's starting staff has been decimated this year with injuries to No. 1 starter Chien-Ming Wang and right-hander Phil Hughes.
Ian Kennedy is a candidate to take Chamberlain's rotation spot, though Girardi would not commit to that.
