Alexander Sokhorukov of Russia won the gold medal in one minute, 42.13 seconds. Hayden followed in 1:42.25 and Darian Townsend of South Africa was third in 1:42.41.
Hayden took the silver in the 100 freestyle in Canadian short-course record time Friday.
"Ultimately I wanted to win, but it was still a pretty good time for me," Hayden said. "I haven't done a whole lot of racing since this summer, so this meet was a good chance to figure out where my body is and see what I could do."
The meet was Hayden's first competitive appearance since he helped Canada to world short-course records in the 4x200 freestyle and 4x100 medley relays at the British Grand Prix in August.
"The biggest challenge at the start of the new season is regaining your confidence," Hayden said. "My performance [Friday] in the 100 helped a lot, and I really attacked my 200 today as hard as I could. I could barely get out of the pool after the race, so I know I left everything in there."
